Aaah! that exactly explains the  behaviour I was observing. As they say, a little knowledge is dangerous.

So, back to the 'drawing board'

Need to work out some other way to allow the built-in JavaScript libraries (YUI, jQuery?) to play nicely with the filter JavaScript library (JSmol, also uses jQuery).

Perhaps follow one of the options outlined in:
